The game won't save it permanently up there, but it should stay while you sleep or change clothes.
If you need a place to land your Annihilator (or other helicopter) while you go inside a safe house, I recommend the roof of Playboy X's penthouse. The Annihilator is a bit too big to maneuver at street level and park without great difficulty, so I recommend taking one of the other helicopters instead (the heliport tours place is a great source of helicopters.) Not all apartments are easily accessible by helicopter, but I've stored them in the parking spaces at Playboy X's penthouse and in the other apartment on the east side of that island near the Turismo dealership. On another note, the parking spaces save all vehicles, even helicopters. For example, the parking space in front of Playboy X's penthouse can be used as soon as you arrive on that island. You can also park vehicles at places that aren't even your home yet.
